Check voltages, I can bet that a nominal 3.7V LIPO at high current (hitting the max speeds) doesn't supply anything close to 5V, probably going below 3V, crashing the Flash in the first instance. You have to take in account battery's internal resistance. Maybe the original Pico board used its voltage regulator to boost and compensate the voltage drop.
