Thank you for all the replies, I tried connecting the flight controller using the USB connection, but it seems that the flight controller can only be monitored using the USB connection, it's not in the firm ware so I would have to write my own firmware or something similar, thus I am using RX/TX pins on both flight controller and the PI, and for some reason it only works when I reboot the pi, and then as soon as I connect to the PI over ssh the other connection stops.
